Open the contact and inspect Lists or Contacts Accounts to see whether it belongs to iCloud, Google, Exchange, or a directory.

Remove the contact in the provider's contact manager so sync does not restore it.
Disable unwanted sync
In Settings > Apps > Contacts > Contacts Accounts, turn Contacts off for an account and choose whether to remove its local copy.
Respect managed directories
Corporate directory and managed contacts may be read-only; ask the organization administrator instead of repeatedly deleting them.
